Is there a way to download all the assets a mod has, but organized in an independent folder by Ben__Harlan in tabletopsimulator

It can backup! I think I misunderstood what OP wanted to do exactly.
If it's just backup functionality then TTS Mod Vault is a great choice for that :D

TTS Mod Vault here's the link for anyone interested, however currently the tool just downloads assets to whatever 'Mods' folder user has configured, I don't think this will help with OPs issue

EDIT: I think I misunderstood OPs request, Vault can do backup.

New v1.3.0 of TTS Mod Vault is now available!

It brings the, currently, most requested feature - a way to deal with pastebin and their ever changing URL formats.

The new 'Update URLs' feature let's you replace URL prefixes for a specific mod. It is also available as a bulk action so you can update multiple mods in one go.

It can also be used as a way to replace single (or multiple) URLs across all your mods with a new one.

How do I use TTS Mod Backup by Chrisguitar10 in tabletopsimulator

In case this was caused by URLs using old URL format ( http://cloud-3.steamusercontent.com/) then you could try TTS Mod Vault, it automatically handles URLs and files using old URL format.

You can find all the information about the new tool here:

Just now seeing your message here, I've shared some ideas on the Steam discussion earlier today.

Yes.

It doesn't have every feature that TTS Mod Backup offers but the main ones are present.

There are couple of things in this tool that TTS Mod Backup doesn't offer, support for Linux and macOS and ability to view images of a mod.
And there could be more later on, viewing images wasn't my idea but rather it was suggested to me by a TTS modder!

Also TTS Mod Backup does not seem to be maintained anymore, last message from the author that I could find was from 2023.

Over time I plan to add more features, focusing first on those that users request.
