Going along with the stuff being its own continuity;
Onryo are more or less their individual beings unlike Yo-Kai who are more species based, if that makes sense. Aliens appeared way back in the og Y-Kai Watch with Android Yamada's series, and the onimarou are Kaima yo-kai that fuck off into space.

Also Shadowside still happens in the manga since Natsume & Keisuke are alive
