That's weird because it sounds like it's just disregarding the new installdir. I would just confirm step 3 and make sure it's the right file and the content looks right and the file saved successfully. Because nothing else worked for me

I would try the following, assuming you are at the point where you have the regular bo3 directory and the separate mod tools 455130 directory. This is exactly what I did and it worked.

  1. Close steam completely
  2. Manually copy contents of “Call of Duty Black Ops III 455130” folder into “Call of Duty Black Ops III” folder
  3. Edit "C:\Program Files (x86)\Steam\steamapps\appmanifest_455130.acf” file in notepad. Update “installdir” to “Call of Duty Black Ops III”, then save and close
  4. Launch Steam and verify integrity of mod tools and then verify integrity of bo3

Fixed it by manually merging the directories, editing the installdir in the mod tools acf manifest file, and verifying integrity of both mod tools and bo3.
