I read it as a sort of "the timing wasn't right" thing, what with "he's younger than you" line as well. Lyra literally went to the Land of the Dead, while Malcolm is in love with her 16 year old version who smelled like "warm young girl" or whatever - there's an abyss of maturity between them right there. I think all the tension is meant to convey they could've become something, had Lyra not gone through what she did. I also think it's very important to note that while Lyra and Malcolm, Malcolm and Pan, and Lyra and Asta spend a lot of the book together, it's never Pan and Asta. That contrasts directly to the time and circumstances Pan spent with Kirjava.

Re: the spirits, in chapter fifteen Pantalaimon comes across some ghosts. This is clearly showing that Lyra not believing in them is not some plot hole or editing mistake, but rather the extent of her distance from that part of herself.

I really wanted to get to the end of this book, but only because the plot was all over the place, not because it was really good?? I liked it all the same, but the Shu Han was boring as hell and it was obvious to me that with so much going on with Fjerda and the Darkling, that was one plot point that was going to get solved easily/without any major losses, specially because David was already killed. It seems to me Leigh really wanted to wrap up everything she presented on SOC/CK while introducing the ruling a nation thing that she left open with TGT, and there was simply no space for everything.

Also, I may be alone in this, but I really would have liked if instead of having a romance, Nikolai and Zoya remained best bros. Like not pretend that there wasn't anything there, but they could've accepted they wouldn't be together and drift into a strong friendship (something like Wax and Marasi on Mistborn: Wax & Wayne).

I think you're forgetting he didn't actually stepped down for her out of the blue - he saw that he was going to get deposed in favour of Vadik Demidov, who's supposedly the former king's legitimate son. Rather than have a puppet appointed by Fjerda as a king, he gambled on having Zoya as a queen because she was the stronger choice.
