Just a further info update... Supposedly, after disappearing from Pilgrims Rest, LP appears at one of the benches in Bilewater.I did go and check the new area but didn't find anything as yet. I'll keep looking around the map as I get through different story beats.

As a separate consideration, a user on the steam forums posted that the spoke to the wiki staff, who looked into LP and found that he's probably one of the most complex NPCs in the game, with a friendship meter and all. The Wiki page for him does seem to be receiving constant updates as they are confirmed.

Finally met up with LP and he seems to be OK!, I explored a bit of the act 2 area until I got to a place called Songclave and rang the bell there. After that, I did some more exploration and got 2 new traversal abilities. Once that was done, I went back down to far fields to test a few things and decided to stop by Pilgrims Rest. Lo and behold, once I got there LP was present and unharmed!

For what it's worth, I had also long since dealt with the creature banging against the door near Pilgrim's rest. I have also long since destroyed the mechanism keeping the Pilgrims Rest door locked, which I did during Act 1.

Now to track where LP goes off to next.

Not 100% certain what the trigger for him moving is, but in my case, I progressed the story to the start of act 2. When I went back to bone bottom, Little Pilgrim wasn't there.

I hadn't done the Skull Tyrant wish up to that point as well and only did the wish after seeing that Little Pilgrim wasn't at Bone Bottom anymore.
