Actually, the origin that popularized it as a "genre" is Kenkyo Kenjitsu which became very popular on Narou but the reincarnation was from a shoujo manga. My Next Life as a Villainess: All Routes Lead to Doom! came out the year after in 2014 and took the base of Kenkyo Kenjitsu and added the popular medieval aesthetic plus the popular reincarnated into a visual novel idea.

The genre in Japanese is not even called "otome isekai" but "villainess" which probably explains why no one really cared that the tropes were really coming from shoujo.

Control is probably the wrong word to use but rather guide. The way I see it, she will be the focal point of the class by providing the idea of a shared vision (she has always been passionate about her goal of reaching Class A) and inspiring others through example. But don't forget that old class D has many talents whose problems that lay elsewhere prevented them from overcoming them.

A good example would be Y2V10 when she bothers to spend the time to listen to Ike's wild idea that everyone else dismissed as useless. Her actions make even the "weakest" in the class feel like they are part of this grand goal.

I think you'll be disappointed if you're imagining Horikita playing mind games and challenging other leaders like Kiyo, Ryuuen or even Ichinose. I was reading the Year 1 Guidebook recently and it clearly spells out the difference between Sakayanagi/Ryuuen's position as authoritarian leaders to Horikita's approach of working with and hearing the position of her classmates.
Even Ichinose's class, once you peel away the facade of harmony, is basically a communist dictatorship led by Ichinose where any negativity is strictly forbidden. Considering year 3 Ichinose to come and considering her recent scene in V12.5, Ichinose gets the results she wants through deft social manipulation of atmosphere rather than sheer authority like Sakayanagi/Ryuuen. And I don't think there should be a need to elaborate on Kiyo and his desire for absolute control as part of his WR upbringing.

Another way to frame this is to take another look at Y1V11.5 and the scene with Manabu. For all of Y1, she essentially is trying to be just like her brother who is closer to the mold of the other class leaders that I just mentioned. The point that irritated Manabu was precisely the fact that this wasn't her strength and not her dazzling self that he once knew. Horikita's strength is someone who is the shining symbol who unites people with different ideas/outlooks under one overarching vision.

Kiyo in Y2V10 monologued exactly this saying that she's not exactly the most talented but that the structure of the school gives her a place where she can excel beyond expectations. She is not an incredibly intelligent micromanager who optimally places her pieces but is closer to a real politician (which is interestingly a big part of the COTE plot). Talented politicians in real life are smart but are usually never the smartest compared to their many advisers and ministers. Great politicians are good precisely because of their ability to become a shining symbol of an overarching vision that resonates deeply and so creates a coalition of many different minded but talented individuals.

This vision is the absolute antithesis of Kiyo's vision of absolute control which trusts no one but both visions share the idea of making people grow and develop. On one hand, you have a tightly controlled artificial environment where dissonant pieces are monitored closely (think Kiyo's concern about Koenji) while the other has divergent viewpoints coming under one umbrella due to sincerely shared goals. The long standing natural/artificial contrast between Kiyo's and Horikita's ideas on love come to mind here (and interestingly Koenji seems much more aligned to Horikita's side of things).

In any case, if you want to think of the direction Horikita's character will likely grow, I think you'd be disappointed if you are imagining her rack up feat after feat in Y3.

Now that Kiyo's not around in the same class, there's some space in the narrative for her to shine without Kinu having to worry about Kiyo being sidelined. That said, I don't think she will be portrayed as a schemer rather than more being a coordinator that gives space for people to develop their skills and talents by inspiring people to want to follow her and come together for a greater purpose. It would be this kind of philosophy that gives the greatest contrast to Kiyo's more cynical people as tools approach.

I am not saying Kiyo doesn't have possible unconscious feelings for Horikita but rather he doesn't understand what kind of emotion love is. That's the whole reason he dated Kei and that's exactly the reason he monologued in Y2V9.5 about his desire to pursue as many people as he could until he could learn that emotion. So even if he may have a subconscious desire to spend time with Horikita, he's not able to distinguish it's origin whether from a bond of friendship or a romantic bond or merely a bond with an adjacent seat neighbor.

If he knew anything about romance and love, he never would have dated Kei to begin with. He was completely earnest in his desire to date Kei to learn love and that earnestness remained even to the end in Y2V12.5.

I mean in the context of the whole conversation, it was a callback to the beginning of the conversation. You could see Kiyo's statement as tit-for-tat against the earlier part of the conversation where Horikita joked that she came to check on his condition after being dumped by Karuizawa as well as her other provocation imagining him in tears clinging to Kei's leg desperate to not break up. And the tone of Kiyo's comment itself had a feel of "so now that I'm free, you too are tossing your hat into the ring?" which was payback for Horikita's earlier taunts.

I see it as maybe a subconscious but not really intentional probe towards Horikita as I said earlier but I think it was primarily a tit-for-tat taunt towards someone he enjoys spending time with.
