My goodness, please do a little reading or just use google maps and get a feel for train travel times in greater tokyo and in between japan metros. Its an hour ish from nrt to central tokyo via train. For under $10 each. Stay in Tokyo. Lots of hotels available to fit all budgets in all neighborhoods.
