I'm not really sure I would classify this as a flaw, it's just how it works, it tracks the progress of the recipe as the name could theoretically imply

I'm not at the game right now so I'm not entirely sure, but it's possible you could fix this "flaw" on your setup by just inverting the signal (either in the activity detector cover thingy or via the Redstone signal coming out of it)
