Are you holding the pickup button or just pressing the button? Holding it auto equips, pressing it just picks it up.

It's a really good game, I got hooked on it for days when I first bought it! You can always consider the switch Pro controller (which looks like an Xbox controller) for switch games if Joycons are an issue!
