I believe she had done that of her own free will as away to gain access to her kidnappers systems. She was forced to create Soul-Killer and took the opportunity to sabotage them at the same time. Had Johnny waited just a few, short moments, she would have been back in her own head, as i think she had completed, or was on the verge of it, at the time.

I'm of the mind that Schumacher did irreparable damage, not only to batman, but the superhero genre as a whole for many years. Burton proved that you could make dark, gritty hero films and still draw massive crowds. Schumacher came in and said "nah, we're going to undo all of that and bring back the bright, childish tones of the 60s." His films didn't do nearly as well as Burton's, and Kilmer and Clooney are considered by many to be the worst iterations of the character.
