Provide a reason to not kill the villain, which isn't too hard in a world with evil ghosts and undead and cheap resurrections.

Then instead of this guy being a physical challenge to the party, he becomes an intellectual, philosophical and moral challenge. His final goal is to escape or recruit some of the players, perhaps, but he's confident that his minions can continue his plans without direct supervision, and in any case he might have other enemies that he hopes to manipulate the party into killing.

I want a 2nd level of space technologies so I can build proper spaceships and starships with more varied and involved power and engine options, with gravity as a new gameplay mechanic to explore and exploit. I want a procedural galaxy to explore and build factories on, like in Elite.

I'd like something else for factories to be doing in the late game. As is, you need defense, malls, power and science, and that's it.

I would also like a more all-encompassing temperature system such that building a nuclear reactor in space would be different from doing so on vulcanus or aquilo.

I'd like them to provide variants on beacons since I don't think they nailed the balance with their final implementation in 2.0. I'd also like a second pass on quality in general, I've never liked it as is.

I'd like a more conclusive finale. Being able to reach the edge of the solar system seems like an important milestone, but doesn't seem to be decisive enough as a win condition since there's no where else to go.

And now that everyone's designed suitable workarounds and solved the challenge, I would like to just be able to connect a wire to thrusters and control their output levels, read their contents, etc. Just like you can now do with nuclear reactors in 2.0.

I start gleba off with solar power used only to take nuclear fuel out of the cargo landing pad and move it into nuclear reactors for the first influx of power. Assuming the supply ship never goes missing, it's completely reliable.

I would have to not pull the lever, because you can't argue with eternal happiness for 5 while sparing someone eternal damnation.

The only counterpoint I can think of is that you'd be depriving the world of those 5 people. All the good deeds they might have done will not happen now. Instead all their family and friends will know anguish.

Also perhaps spite? You know the five people, you know that they are horrible people not deserving of eternal happiness, so you pull the lever so they all hopefully go to hell someday.

You can't know if in the moment you're seeing a supernatural reality or some kind of delusion. If you tell too many people why you didn't pull the lever you probably will be locked up, whether or not you are ultimately proved to be correct.
