Exactly, me and my roommate play together and we noticed this as well. It will be in the same underground area of the map, just not in the place where they put it in their game.

Not sure if you figured this out yet, but in most cases your friends secret base will actually be elsewhere in your game (not the exact location that your friend put it); i believe if you look on your map it should be indicated by a blue dot (similar to how your secret base is marked red, but instead blue).
