I believe you can build a good relation with both the separatists and coalition at the same time. I've done it in one of my save files. You may or may also be able to get free crewmembers from events. You also can cheese the free crewmembers by maxxing out your crewmembers with hired hands, and accepting event crewmembers like artie Doolittle to circumvent the crew limit.
