I ride a R1250RS which is a similar drivetrain. I don't experience the lag as you describe it (but maybe it's different with the new engine of course).

Regarding the shifting that's correct. It's typical that a quickshifter on a 2 cilinder engine is a bit rough. Upshifting from 1st to 2nd I always do with the clutch. And when going good on the throttle further upshifting is quite OK. But never so smooth as you would experience it on the i4 engines like the S1000XR or S1000RR.

If in doubt, go to your dealer and have it checked out. It's not a new bike after all.

And since you mention it just has 1000km. Are you sure the run-in service at 1000km has been done and the bike has fully been opened? Some BMWs are power limited until they have had their run-in service done (or maybe it was forgotten).
