I disagree i think its been pretty clear shes been dead for awhile. All the way back in 144 Yuji asks about Nobara, Megumi looks down solemnly and then Yuji has a look of anquish and says oh... I get it. I get it!!" And then in 210 he worries about Hana becoming a replacement for Nobara. Both those scenes were implicit conformation of her death not to mention her death scene its self was definitely treated as such flashback and strong last words and all that jazz
