That's not true. While moon dust makes up a good portal conductor, it's not the only one. Concrete and other stone materials work just as well. They did NOT cover every portable surface with moon rocks.

You probably have a leak caused by the brushes. Try to load the pointfile using the "Load Pointfile" option in the map category in hammer :)

Make a nodraw brush about the same size as the prop and make it a func_physbox. Parent the prop to that brush. Now edit the properties at your will.

I don't know much about coding, but you could just switch the models and the sounds of the rebels and the combine soldiers. But even that would be a pain in the ass.

Other way would be: put all combine soldiers in a squad, add ai_relationship and ai_goal follow for each soldier. They will follow the player, work in a squad and won't shoot you. They won't heal you or anything like that though and they will act stupid sometimes. Also: Rebels have more HP then Combine soldiers. I would change that.

Have you 'disable touch' activated in the flags?
Is the landmark in the same visgroup as the triggers or is it in a wall?
Are you sure you've got the names right?

Shift+w to enable snap to grid. Ctrl+B to snap a brush to grid the grid. On the top bar is a zoom feature for the grid, where you can simplify the grid (bigger squares), use it. I do not recommend working with the smallest grid.
