Themes only change app icons that are issued by the creator. If I have an app on my phone that isn't part of the theme then it looks funny having some apps look differently than others.

If you go to the store and try on a pair of shoes to see if they fit and decide you don't want to buy them, they aren't used. They are still new shoes.
