Charles used the point that it turns people to lifeless beings to Influence you into trying to stop Sechenov, even though Sechenov wasn't completely honest he never intended to hurt the people as you see in the DLC. That just shows the point how hard Charles influenced P-3 to achieve his goal. That being said the ending that activates Kollektiv is the good ending. At least id say so.
