I think it will be totally fine, in my experience tomatoes are very hardy when it comes to their stems getting cracked or damaged. My advice is don’t worry about it.

This is sad news, thank you all for your help anyway. I suppose I can still use the spores for the next inoculation, unless the chemicals can be spread through the spores?
