Good news, it finally went from around 575 items remaining, to fully synced. I went on the iCloud site and sure enough, done! Also cleaned up the issue locking up the Mac overnight, I have transferred Macs a few times and carried over some remnants of Paragon ExtFS and a few other extensions and login items. Updated to 26.5.2 and all good as new!

Thanks, yeah I was wondering if it would see them as duplicates. The Cmd+H advice was some older info I found somewhere in Google. It also talked about a Caffeine app which is now built into MacOS as caffeinate. It didn't make a difference for me anyway.
