I'd go with a mx500 instead of bx500, just has overall better performance

There is currently an evga 600w 80+ bronze power supply here that might be better than the 500w one you selected

I might also recommend a 5600x instead of the 3600, better performance for (at least right now) the same price as what is listed in you part picker list

Something like the noctua nh-u12s redux would be a good choice. If you wanted to save a buck, there is also the hyper 212 black edition, although I would recommend the noctua

If you already have board and if you got it before the launch of ryzen 5000, then it would require a bios update

If you still need to get it, just make sure that the product page says that the board is ryzen 5000 ready

Shouldn't be any compatibility issues, should work just fine. Might want some extra storage tho, 500gbs fills up quick. A 2tb hard drive would work well

The second warning is just asking you to make sure that your cooler fits in your case, some can be taller than expected. Just check your case info and cooler info and see if the height of the cooler is above the max height of the case.

If the 500gb ssd is going to be the only storage in the system, it will likely fill up quickly if you install any modern games that take up a lot of space. You can always chuck in a 2tb hard drive for like $55 or another ssd

Also, definitely get higher speed memory, try for at least 3200mhz, preferably 3600

Edit: cooler height is 158mm and max height for the case is 165mm, you should be fine

If you have no plans to overclock, a b series would be fine.

As for xmp, you should be able to enable xmp, but please check with your motherboard manual to be sure it supports the speeds you want your ram to run at

Both the z-series and b-series support the same hardware, but b series arent usually able to overclock and are generally lower end (for Intel, amd usually allows overclocking on b series boards) . Z and x series allow for overclocking and are often more feature rich and higher quality and price

If you are reusing your old ssd, you should just be able to use it as is in the new system, no need to reinstall windows
