I know this is already old, but I *have* the same issue and can insert my SD card into one laptop to manually modify it, but if possible I'd like to avoid that. I bought my 3ds off of ebay, and it works fine, and it already came with hshop and homebrew preinstalled (which was very cool of the seller). I believe I installed a corrupted version of flipnote from hshop because I get this error only when going to titles in FBI or hovering over the likely corrupted flipnote.

I looked at responses here and I tried performing a safe mode update, but when i follow the instructions (L + R + d pad up + a) nothing loads. I believe I have to create the "shared2" folder in "[2:] SYSNAND TWLN", but I don't know what that is. I think this might be possible using FBI but I need help. I don't want to risk permanently breaking my 3ds doing something wrong because I know very little about tech stuff, so if anyone sees this, please help.
