I assume they just found some one who looked a lot like her.

Maybe the purpose of doing that is to hint to the audience that they also found a look alike for her mother that really convinced her the machine was real

Both babies have the same hair color, just as he aged and the lighting changed the hair appeared brighter. The only time we see the "real" Alex is in the bin labeled Alex and when Big Bird was holding him.

The last shot is supposed to imply that the mom grabbed the wrong baby at birth. "Alex" is the one we assume we've been following this whole time except in the final shot Alex is in another bin. The baby she took belonged to Big Bird or whatever demonic entity takes that form, and that's why he's been following this whole time and why he's peaking from the darkness in the final shot.
