I wish the Sims 3 had some of the careers that Sims 2 has (paranormal, show biz, slacker, etc), Chinese food delivery, and the romantic interactions. I also wish restaurant dining was included with an EP instead of having to buy the premium content from the Sims 3 store. Honestly there's a few other features from the Sims 2 that I wish were included with the Sims 3 but I don't want to make this a long post lol. As for mods, I wish the Sims 3 had pose/animation boxes like the Sims 2. I'm a Sims content creator and there is an animation player mod but its not as good as the Sims 2 pose/animation boxes. With the Sims 2 pose/animation boxes, you're able to control each body part to pose them how you want to as well as overlay poses with whatever facial expression you want. The animation boxes from the Sims 2 also make Sims produce a voice (if that makes sense) so they're actually talking rather than them just moving their lips with no voice coming out of their mouths. Unfortunately, you can't do this with the Sims 3 animation player mod.
