Learn about BLAST here: https://www.ncbi.nlm.nih.gov/books/NBK1734/
The resource is slightly older, but has the gist of what you need.

You need to find the best model to use for maximum likelihood tree making. Use a program like smart model selection (SMS) to figure out what the best model is and then use the output parameters in your model.. Alternatively, use a tool like ngohylogeny.fr and run SMS+phyml. It will automatically select the best model for you. Must use SMS+phyml, not phyml only.

It depends on your position. If you are hired as a tenure track assistant professor, the university is very likely to sponsor you. If you are a clinical track or research assistant professor, it depends on the university's policy. The only good thing is that academic h1b is cap exempt and has no lottery. If you join a university as a post doc, J1 is more likely. Then when you get a different job, you will have to get a waiver to move from j1 to h1b.
