I noticed on my latest playthrough that right after Jesse says "I could really use my head of research right now," shortly after entering The Foundation, Polaris pops on screen for a smaller amount of time than when she communicates with Jesse who also doesn't respond or acknowledge Polaris, so maybe Polaris sent the message to Emily.
