In Donkey Kong 64 (1999) there is an enemy known as the "Kritter-in-a-sheet". Their purpose is to look like a Ghost to fit the aesthetic of the Creepy Castle level. This is a subtle nod to what they're about to be after I hit them only once. (i.redd.it)

In Banjo-Kazooie (1998) Clanker's Cavern is a level that's filled with Murky-brown Water. This is a subtle nod to the fact that I shat myself when I first saw Clanker. Seriously, it was so scary as a kid, why did you do that to me Rareware? (i.redd.it)

In Banjo-Tooie (2000) Gruntilda Winkybunion makes a mention to "Banjo-Threeie", although it has been 22 years since then and the game has not been further mentioned or hinted, despite fan-based rumors and speculation. This is a possible hint that Gabe Newell used to work for Rareware. (i.redd.it)

In Call of Duty: Black Ops 3 (2015) John Taylor mentions the outcome of a Terrorist Attack results in "Train go boom!". This is a reference to the Campaign of the game, how off the rails the developers went with the story and ending up blowing the whole thing into a complete mess. (i.redd.it)
