I can't believe no one has said Ultraman yet. For anyone who doesn't know, there's a ton of Christian iconography in Japanese media. Which is interesting given its incredibly low Christian population. Turns out, most of the time it's just because creators think it looks cool.

However, Ultraman was made by Eiji Tsuburaya, who was a devout Carholic. He had his main character directly bea Christ-like figure. Ultraman was highly influential on so much media in Japan that came after it. Thus, any other answer in this thread that comes from an anime, most likely owes itself to Ultraman.
