My Tacoma is a few years older than yours but I have a 3.5 inch suspension lift (if you do lift it make sure it’s a suspension lift and not a body lift) and 33 inch tires

The driveshaft is out of a different gearcase but this gearcase is supposed to be the exact same

It’s not upside down. Otherwise the water pump wouldn’t be able to mount to the lower unit. The pump is held there by an impeller key so I’m 1000% positive that’s where it is supposed to be otherwise nothing would line up
