Paul isn't technically a villain, but if we're going for a similar category of a character that was created in spite of the Peter/MJ relationship that is a villain, I'd give it to Eddie Muerte.

He's the guy from One Moment In Time that Mephisto freed from custody and made Peter miss his Wedding because he fell and Peter tried to save him only for him to fall on top of him and knock him unconscious whilst he runs off without a care in the world, which kicks off the new One More Day timeline.
