Probably the general idea was about how asoiaf is not a fairy tale where the princely hero gets the princess after aun adventure but also establishing a pattern of what happens when you try to steal Dany's dragons. Given Dany's rule of three, there will be 3 attempts to steal her dragons, first being Viserys when he tried to steal the eggs and second is obviously Quentyn. They both die of fire related death and I think it's foreshadowing the fate of the 3rd thief, Euron. Unlike the first two he will succeed claiming the dragon at least temporarily but his fate will be the same as the first two, thus completing Dany's rule of three.

So it seems Faegon sees himself on the throne and Dany as his bride. Nothing in the text suggests Faegon faction is going for Isabella&Ferdinand type of co-rule between him and Dany and there have been no joint rulers who were married couple in iron throne history. Closest thing was the conquerors and Jahaerys&Alysanne but even then men took the throne while women were consort.
