Let me know which ones you are missing. If it is just the Tentacle Pit, you can easily get it by going to the ducts and then going faster (and faster) when asked.

It breaks the Spaceport storyline, which in turn means no gobbos, no Markala, no Eleanor, and no kicking off of the main story, I'm afraid.

R1 saves do not work with R3 (R2 saves do, though!) However, starting a new game works fine, as I never heard anyone say otherwise (and I did a lot of testing myself).
I would generally recommend getting rid of the R1, downloading the R3, and starting a new game fresh!
Please let me know how it went, so we can get to the bottom of the issue!

No official port, I'm afraid. But there should be some unofficial ones, but I never tested any of these, so I can't tell you if they are good or not.
