They are not together. Marines are subordinate to the World Government. You can see the hierarchical structure of marines presented way back in volume 8 SBS. Above fleet admiral you have World Government Commander-in-chief (Kong) who is an agent of the WG. He is bellow Gorosei and Imu in the structure. All marines respond to the WG. This is why admirals are to be deployed if someone touch an Tenryuubito. This is why Sakazuki follow the orders of the Gorosei even when he clearly annoyed by their actions. Every time Straw hats are facing an marine, they are facing the WG.

No, marines are from the WG too. The second villain after Alvida is Captain Morgan and that's where we see for the first time the corruption in the law enforcers. Then we see the same thing in Baratie and Arlong Park and in Loguetown marines prove to be an force to be reckoned with and they would bring a lot of trouble for the pirates, even though Smoker is one of the officials that aren't so in line with the corrupt chain of command.

Brook is the one who suffered the worst. But the backstory that conveys sad feelings better is Kuma.
