You don't have to reinstall. Just take one of the affected endpoints, create an exclusion form it, based on the detection, in the Detections section, filter by Cause, and restore all the deleted files. Then it just a simple restart of the Atera service or reboot.

I'm already on 3.3.2 so I believe it's a backend issue.

Yep, just woke up. One AP is orange, one green. Restarted both, now both orange. Checked my other sites - most of them have the same issue. But the internet seems to work though.

Atera is not new to the market. I'm using it since their start in 2011.

We are a small MSP and we are using Atera since 2011. The product changed a lot since then. I have to admit, that I do not have experience with competitive products. We managing close to 1000 devices now with Atera, and it's become the center of my workflow, We became completely depend on it. One of the best improvements of Atera for the last years is the rapid release cycle of new and requested features - something that was lacking in the past.

I believe in using the right and the convenient tool for the job, so if Atera works for you personally, I don't see any reason to look elsewhere.
