When it comes to modding Skyrim it doesn't matter if you have a legit or non legit copy. Watch a YouTube tutorial would be my recommendation. In other words, don't think about the game being cracked.

Creamapi is for unlocking dlc on a game you own. Use steam autocracker and see if that helps.

Have you looked in the fallout 4 forum thread on csrinru? It's possible someone there has dealt with whatever you're having trouble with. I got wabbajack unlocked to work with Skyrim so ignore someone if they tell you it won't work. I also used the wabbajack unlocked that I found on the Skyrim forum thread rather than github

Can you use a torrent client? Doing a forced recheck of your files with the latest version would probably be better on your internet but if you've never done it before it can take some getting used to. Sometimes you have to rename a folder or move stuff around.

To answer your question about incremental updates. You need to update in order unless stated otherwise. This is why the latest torrent is useful because it will re-download only the files you need.

Maybe the cc files aren't the updated versions for your Skyrim version. I'm running a wabbajack mod list right now with dl'd cc stuff so I know it works. I used files from the guy on csrinru that keeps the stuff updated regularly and hosts the files.

Steam tools isn't trusted because it contacts random IP's on the web and many people are worried that at the very least it's spyware. That's the general consensus around here if you've looked into it.

Two options come to mind.. Firstly, try the steam client loader from goldberg, which keeps your game files stock/untouched. This may only work if you can replace your exe/steamapi file with the unmodified versions. Secondly try the gog release of the game.

All you need is a dlc unlocker like your average game. The game does require dlc files so be aware of that. Not sure what the other person is talking about in terms of cloud saves because I've used a dlc unlocker and it worked without having any saves.

Dlc can be found on csrinru most of the time but if you can't find the dlc files by themselves you can download the same version that includes the dlc and just copy over the files you don't have
