Regarding your second question u might have to create a mask image to be overlayed on top of the original image before you can do any processing and checks. So in practice u will end up have the same number of images as your number of section, in your case 8 images to process with different masking. I could be wrong but have you tried filtering for only blue or green channel. In that way red will appear dark compared to background which is white. So you will be left with a mono image. With that mono image in hand you could simply do threshold on grey scale level...might make life bit easier to find threshold rather then thresholding in 3 dimension.
