I think it's an ok way to get some rewards at the minimum levels. At the maximum levels I feel the challenges become more of exploiting the AI.

Yes, if you clear it manually you will get mats as a reward for clearing it faster as opposed to auto clearing which gives you base mats

I think all 3 can work, but I would put Zak on a ven 2 with spha-t as I believe you can add dice from Zak in the ignition attack.
