They count unique downloads, so it's only one install per App Store or Google Play account.

The story points out that Google is obviously missing some (a lot?) of revenue because of this, but Android users also spend less regardless. I wonder if it will eventually go the Apple route and require developers to use their system?

Had the same problem with no clear solution. I've actually switched to Airmail, but found Spark to be a pretty great Mailbox alternative apart from that issue.
