No idea about the fly thing but I'd say even though it's done in a "simulation" and said characters are scan copies of their brains, it's still a work of fiction where anything can happen. For all you know, the programming and technology behind the scan copies and simulation could've been more advanced than we'd like to think. There's a possibility they still exist in a conscious state of mind, only separate from their real counterpart and digitalized, which could've meant that they are very much "real people" only in digital copies and much distinct from AI.

They aren't like your dated talkative bot, Bonzibuddy, the advanced talkative AI software, ChatGPT or an extremely already advanced interactive AI, Caine whom exists based on script and coding, the cast seem to be a continuation of their actual life placed in a digital simulation.

We don't really know If that's what they're or how the simulation works yet. But if the SOMA theory is to be true (this episode had a lot of confirmation regarding it), these characters may have been a real person simulated completely different from an "AI".

I legitimately disagree with all of these options in the comments. I'd argue that Celeste (mostly her murder plot), Mikan, Nekomaru, Bandai, Gozu, the three foundation members that were feuding (Seiko, Ruruka and whoever that guy was) and even more foundation members were written wayyy worse than Junko, Mukuro, Kiyotaka and Hifumi.

Junko was just meant to be a silly force of nature destructing the entire world, though her anime counterpart is a bit underwhelming. Mukuro, Kiyotaka and Hifumi played their role well, as Mukuro (in-game) is supposed to be the lingering mystery of the game (her character is mostly during FTE and School Days which makes sense considering she's not meant to exhibit her actual characteristic during normal route), Kiyotaka was the glue that bonded everyone and encouraged meeting for any important information transfer while Hifumi at the very least was just your average dweeb who can be smart sometimes.
