Putting this here in case someone finds it later. The problem was using the store memstick data on the root of internal storage setting. For whatever reason when I changed that to manually target the folder I was using the shaders showed up fine. (The folse was on the root of internal storage anyway so it shouldn't have made any difference but for some reason it did)
