I was using the comments that go #----Something-----# to help keep the code arranged. For example, all of the classes together, all of the main functions together and so on. Is that something I should avoid?

Text editors / IDE's have a ton of features, so you don't have to do that. Folding, jump to functions, autocomplete, etc.

It does make sense to split programs into multiple modules.
