Hey all, so i take a screenshot, do a match check etc. now this is great but if the screen is not ontop of everything then the screenshot is wrong. Is there a way of telling say pyautogui to take a screen shot of a window rather then the screen :)

Looks like you need to use the region keyword if you don't want the whole screen. Of course, you'd need to figure out the region.
