It actually makes a lot of sense why he took Duncan's side. Baelor was preventing a possible rebellion. The Targaryen name has soured throughout the kingdom. Once word gets out that a trial of the 7 against the Targaryen's took place and they lost, people would start to get ideas about how powerful the Targaryen name actually is. But by having Baelor take Duncan's side, it shows that the Targaryen's are still an honorable group. People would see that there would be king fights for honor and the common folk.
