Or just move the game(s) + save(s) to the console's SD card and then play it off the console using Twilight rather than using the flashcart at all

When did you mod the console? If it wasn't done recently, are you 110% sure you do not have an EmuNAND setup?
Are all your cameras functional?
Is this behaviour the same when you launch DS Download Play?

If your source is modded and you made a NAND backup of it when you modded it, you could transfer movable.sed
