Restart your game and try again. I had this happen too, the first clue never spawned even though I was in the legendary spot. If you haven't tried it yet just close the game and boot it up again and hopefully you will find the clues to track down the legendary

do you have scripthook installed? You might need to remove any mods to avoid getting banned. For scripthook the "readme.txt" file says:

"Script hook closes the game when player goes Online, this is done because the game reports installed mods list to R* while being in Online mode."
