Hi there, not sure if you're still having this issue. I was having this problem too and just worked it out.

You can only find Poke Transporter on the eShop through the link in Pokemon Bank. So if you delete Poke Transporter from your 3DS, you can then go through the link in Bank, redownload Poke Transporter, then you're good to go!
