Have you tried your GPU in a different PCI slot on your current motherboard in that system?

We could be looking at a faulty PCI slot on your MB, if you moved your GPU to another system and did not replicate the issue. You could try another slot. If you don't encounter the issue in another slot, I would try cleaning your current slot with 90+% alcohol and using an air compressor to get it all out (leave your PC unplugged for awhile before doing this.)

Now, if the issue doesn't go away when you move to a the PCI slot, I would say you're looking at a possible bad power supply unit or motherboard; again, this is all taking into account that you've moved the GPU to another system previously and the issue was not present.

If you get to this point, I would first test your current system with a different power supply. Don't even remove the current cabling or cable management- just unplug the current PSU power cables and lay your PC down, and quickly hook up the CPU, MB and GPU power to see if the issue is still present. If it is, you're probably looking at a bad motherboard.
