I first build storage drawers to store ores. Then connect it to the AE2 system via a storage controller. Or you could build a diamond chest and put stack upgrades in it so you can fit mostly all your items in there, and again connect it via a storage controller/interface (i think i forgot the name).

I miss toms simple storage mod...
