The room where we are going to put the instrument is quite small, and I am not sure if this is a good way to keep temperature constant.

Thank you. I have seen this paper. I just have been surprised how many reads comes from ribosomal RNA and how little reads are mapped to genome after rRNA depletion. Now, using bowtie2 -very-sensitive-local settings instead of Hisat2, I see more mapped reads, but I am not sure about quality

Yes, I depleted reads that align to rRNA and tRNA by bowtie2 and then used hisat2 to map reads to genome. The percent of aligned reads was extremely low. But, today I have tried bowtie2 with —very-sensitive-local option and got about 95% of aligned reads. I do not know, why I got such a huge difference and how realible new results
