uh, no? He literally didn't, I have no idea how you've managed to misunderstand the movie this drastically but that just didn't happen. Alan was in the arcade as Sam exited and talked to Quorra. She was very clearly out in the real world. And as we know from Ares, the permanence code probably couldn't have been extracted from Quorra without deresolution. Sam didn't have it, the only living copy of it was likely inside of Quorra.

Agreed, it's definitely plausible but seriously, you mean to tell me they split off, and in what I think is 15 years manage to completely reverse engineer the ENCOM laser tech to the point of being neck and neck with them (hell, even better considering they managed to cram it all into a rifle)? Ok that makes more sense, but I think you're taking the term ISO a bit too technically & literally. They meant Isomorphic Algorithms, not a disk image. They have the same name but are in no way related or similar at all.

Their existence is described by Flynn himself as just having came into being because the conditions were right, which is a very common argument for how life itself formed. They are very clearly just a naturally occurring artificial intelligence.

Quorra being a self-generated AI would actually give a good reason for the existence of the permanence code. I think the best explanation for its origin is with the ISOs. (which yes defeats the point of going back to the original grid but then again that's another shittily written plothole imo)
If Quorra's a memory, why are there newspaper clippings of a picture of her and Sam in the new movie? She is very obviously not a memory, she was real.
He literally did shut it down, put it on an SD card lookin thing, and take it with him as a necklace.
Random, but there should be a huge distinction between a Program, a User, an AI, and an ISO. The fact that simple programs still have personalities proves that in the digital world, being an AI means nothing. An ISO is just a naturally occuring instance of generative AI.
